微生物多样性主要是研究微生物的遗传多样性,主要运用分子生物学技术、二代和三代高通量测序、PCR-DGGE、实时荧光定量PCR等平台、结合生物信息分析手段,对样本中微生物的遗传信息进行检测和分析。主要内容包括Alpha多样性分析、物种组成分析、Beta多样性分析、进化关系分析和相关性分析等。
1、Alpha多样性分析
主要分析每个样本中微生物群落本身的多样性,主要有群落丰富度指数(Chao指数和Ace指数)和多样性指数(Shannon指数和Simpson指数)。其中,Chao指数和Ace指数简单指群落中物种的数量,而不考虑丰度情况;Simpson指数反映的是优势种在群落中的地位和作用,它与其他多样性指数呈负相关。
2、物种组成分析
主要是从分类水平上分析样本中微生物群落的物种组成,即可以分析单个样本,又可以比较多个样本。分类水平主要由界、门、纲、目、科、属、种 这7个组成。目前基于靶基因的高通量测序能将微生物大部分鉴别到属水平,较少部分鉴别到种水平。通常用样本群落组成分析柱状图、群落组成分析饼图、Heatmap图、Venn图等来展现微生物群落的物种组成。
3、Beta多样性分析
Beta多样性主要是利用各样本的物种组成或物种间的进化关系及丰度信息来计算样品间距离,寻找样品间具有显著性差异的微生物群落。目前常用的是基于UniFrac的主成分分析(PCA)和主坐标分析(PCoA)、NMDS分析、多样品相似度树状图等。
其实LDA EffectSize(LEfSe)分析也可以寻找两组及两组以上的微生物群落间的差异,并可找出每组中起重要作用的微生物。
4、进化关系分析
主要分析不同样本中微生物的进化关系,常用系统发生进化树、分类学分析树等来展示。
5、相关性分析
不仅可以分析微生物间相互作用关系,也可以分析不同环境因子与样本中微生物的关系。分别用微生物相关性分析图、RDA/CCA来展示。
UniFrac距离是用于比较生物群落的距离度量,利用各样品序列间的进化信息来比较样品在特定的进化谱系中是否有显著的微生物群落差异。
UniFrac包括weighted UniFrac(加权UniFrac,定量)和unweighted UniFrac(未加权,定性),广泛用于微生物生态学。weighted UniFrac不仅考虑生物群落的存在与否,还要考虑其丰度,而unweighted UniFrac仅考虑它们的存在或不存在,不考虑丰度。

1, Alpha diversity analysis
Mainly analyze the diversity of microbial communities in each sample, mainly community abundance index (Chao index and Ace index) and diversity index (Shannon index and Simpson index). 4, evolutionary relationship analysis
The main analysis of the evolutionary relationship between microorganisms in different samples, commonly used phylogenetic tree, taxonomy analysis tree to display.
5, correlation analysis
